Laquay Coleman fired the visitors ahead after just two minutes, capitalising on a defensive error to tap home from close range.
The young Addicks pushed for a leveller thereafter and chances continued to come at both ends as the game wore on, but Millwall were awarded a penalty 14 minutes from time when Ryan Huke was adjudged to have brought down Lions midfielder Josh Stevenson.
Henry Hearn stepped up to double Millwall’s advantage, arrowing his spot-kick past Molyneux.
Jason Pearce’s side are back in action next weekend when Cardiff City visit Sparrows Lane (1pm KO).
